agblast

[Ciurlo]

Siccome per l'università mi tocca avere a che fare con sequenze di DNA da codificare (sono uno studente di biotecnologie in Bicocca MI), ho cercato alcuni softwar adatti a questo scopo!

ne ho trovati alcuni, ma il migliore(almeno a quanto dicono)è "agblast-2.2.10"(sviluppato da Apple stessa).

Piccolo problema è che nn riesco a istallare niente, richiede procedure dal terminale che io nn conosco, la guida all'istallazione mi è oscura, la 2° parte è abb. chiara, ma la prima, vaga e confusa, cosi io che nn ho molta dimistichezza col terminale nn riesco a installare!

Apple/Genentech (A/G) BLAST is an enhanced, platform-specific

optimization of NCBI's standalone Basic Local Alignment Search Tool

(BLAST) developed by Apple's Advanced Computation Group. In

particular, we have enhanced BLASTn (which finds similarities between

nucleotide sequences) for the PowerPC G4/G5 processors and Mac OS X;

note that this means the optimized code will not build or run on other

platforms. Additional details are available below.

Installing A/G BLAST

--------------------

A/G BLAST is available from developer.apple.com/darwin as both the compiled

binary, as well as the complete NCBI source to BLAST with Apple

modifications. If you have already installed this version of NCBI

blast, you can simply unarchive the binary and change the permissions

to replace your current version of blastall.

$ gunzip blastall-2.2.10.gz

$ chmod a+x blastall

$ mv -f blastall dest-dir # e.g., ncbi/builds

Note that installing A/G BLAST will not have any effect on BLAST

searches performed through a browser (WWW BLAST) or search queries

submitted to NCBI's servers (Network BLAST). The changes only apply

to the standalone version of BLAST.

Building A/G BLAST

------------------

A/G BLAST is derived from NCBI's BLAST, and can be built in the same

manner. If you are building BLAST from the source archive, the build

script can be found at "ncbi/make/makedis.csh". Assuming you have

downloaded the source into the "~/Desktop" directory, do the

following:

Launch /Applications/Utilities/Terminal.app

$ cd ~/Desktop

$ gnutar -xzf agblast-2.2.10.tgz # if not already extracted

$ cd agblast-2.2.10

$ ./ncbi/make/makedis.csh

This will run the build shell script. The build process takes several

minutes. When the build has finished, this message will appear:

*The new binaries are located in ./ncbi/build/ directory*

*********************************************************

As the above message indicates, blastall and all other build result

executables are in "ncbi/build".

allora... la parte che ti interessa è "Building A/G BLAST". l'altra lasciala perdere

1. scarica il file agblast-2.2.10.tgz dal sito Apple e mettilo sulla Scrivania

2. Vai in Applicazioni - Utility - Terminale e lancialo

3. digita cd ~/Desktop il carattere "~" lo ottieni con ALT+5. Stai attento a maiuscole e minuscole, col terminale sono importanti. La "D" di Desktop va maiuscola

4. digita ora gnutar -xzf agblast-2.2.10.tgz così apri il pacchetto

5. una volta spacchettato, lui avrà creato una cartella sulla scrivania. per entrarci digita quindi cd agblast-2.2.10

6. ora che siamo dentro questa cartella, possiamo lanciare lo script che creerà il binario del programma, che è quello che poi serve a te. digita ./ncbi/make/makedis.csh verranno eseguite una serie di operazioni di configurazione in base alla tua macchina e poi inizia la compilazione. ci vorranno diversi minuti. alla fine il programma se ne uscirà con una dicitura del tipo

quando leggi questa roba, significa che lui ha terminato

7.ora chiudi il terminale. sul desktop hai una cartella chiamata "agblast-2.2.10". aprila, entra poi nella cartella ncbi quindi in bin. tutti gli eseguibili li trovi qui.

se non ricordo male, questo programma si usa comunque da terminale perché non dispone ancora di un frontend grafico. se cerchi in google dei manuali per Blast ne trovi anche di esaurienti in italiano.
